NAME

seq++ - Analyzing biological sequences with a range of Marko-related models

DESCRIPTION

The seq++ package offers

    * a C++ object-oriented Library for developers
    * a reference set of Programs for biologists working on sequences and statistics

seq++ modularity enables the study of genomic data at abstract levels, as well as any biological process which can be seen as a succession of states taken in a finite ensemble:

The genericity of seq++ is ensured by the possibility of storing and working with any kind of sequence based on any alphabet (DNA, proteins, codons, others...).

seq++ enables sequences modeling with Markov, Variable Length Markov and newly developped Parsimonious Markov models and Mixture Transition Distribution models. All these models may be phased.

Simulation modules are implemented so that developers can perform Monte Carlo methods.
